From what I have read every site says that their Penis Enlargement Pills work. What is the common ingredient or ingredients that really work and how do they work? From what I have gathered these pills seem to soften the ligament in the penis which allows you to stretch that bad boy. I also understand that the pills only help when doing proper PE exercises.
My next question. If these pills actually help with stretching the ligament in our flute of life won't it also help with stretching the ligaments in the rest of our bodies? This could be good for a weight lifter, karate guy or?

The basic thing that most penis enlargement pills do is to increase circulation. Some also contains mild aphrodisiacs which make it easier to get an erection. If you put that together with the exercises it's a pretty good combination.
You can read what the ingredients are on almost any serious site that sells these kind of pills. Each of the ingredients have effects in the human body (except for some filler which is in all kinds of capsules). Explaining how they work is a huge undertaking and would probably require you to know more biochemistry than you do (I can't even explain most of the pathways that regular creatine takes).

I heard that Yohimbe has some negative side effects, but I can't seem to remember what they were, and I can't find a site that has Yohimbe on it that says it has side effects or that's not a penis pill site... Or maybe it was too much Yohimbe???

Yohimbe, like any stimulant, is not recommended if you have a history of heartdisease or some kind of pulminary disease. High blood pressure is also not recommended. And as with everything, too much is not good.
